At some level, Computer actually knows this. That's why it admits to Logan that regeneration is a lie. That's why it's willing to treat him so badly to push him to desperation - so much into desperation that he actually does the insane thing and breaks city seals which as far as Computer knows is a short-term death sentence.
Computer knows something is broken and can't figure out what, because one of the things broken is _Computer_.
